We can use SharePoint document library as a source for a Chatbot. Does permissions applies?

Yes, if a user doesn't have access to a given document library or file, then the chat will exclude the document from its model and not retrieve the documents

Does generative AI read handwritten notes or text in images from uploaded/loaded documents?

No.
